If I run "wine control" I get the CP for the default prefix and in Game
Controllers I see my rumblepad 2 and thrustmaster joystick but if I load
"control" from one of the other prefixes, the controllers are not there. 
Theres some games in my steam prefix I'd like to play but need a joystick. 
None of my games installed in other prefixes detect the control devices.  I've
got prefixes for both vanilla wine and playonlinux (where steam is installed)
and I get the same problem accross the board.  Some of the games I play require
specific overrides so I can't just bung them all into the default prefix.

Any ideas?

My system is Mint 13 64 bit with Nvidia GTX570 and intel i5 ivy-bridge.

If you create a new clean vanilla wine prefix does it detect the joysticks? I
can't reproduce the issue here with both new and old prefixes.

Ok sussed it.

A clean vanilla prefix detects the joysticks.  It turns out that I'd set
dinput8 to native, builtin in order to get skyrim mousewarp to work.  Changing
it to builtin, native and the games controllers appear and appear to the game
I'm wanting to play.

Since it was a config issue it's invalid then.
