I use Beyond Compare windows app on Wine 1.1.0 installed on an OpenSUSE 10.3 system with KDE. (I also tested this by using a copy of notepad.exe from a windows PC to confirm the bug) When a Wine window is displayed, it stays on top even though I set a different application as the active application. See attached screenshot.
